My pair scratch quite a lot. I would not be surprised if they have some sort of lice/mites as they were not kept that clean by their previous owner. Is there anything that you know of which is safe to put on them, like the drops you put on cats/dogs?
The female also has a small bold patch by her rump.

When i first had chipmunks i noticed them scratching sometimes and i thought they had fleas. But after all these years I've never found any fleas on them. However I never had a chipmunk scratch themselves so much to make a bald patch. It still may not be fleas but something else.

There is a treatment against fleas for small animals.
